If performing image processing on the underlying image does the overlay image affect the outcome of algorithm if the overlay image is enabled and pixels are colored in the overlay? (Is it an integral part of underlying image buffer?)

Yes, the Overlay Bitmap affects the pixels of the original frame: the pixels are overwritten by the Overlay Bitmap graphics.
